Red Devils coach Ruben Amorim went with the same side that started the goalless draw against Manchester City over the weekend.
The French side enjoyed more of the possession in the early stages of the encounter, but they were finding it tough to break down the United defence.
Onana was in the spot-light in the build up after comments from Lyon star Nemanja Matic but the goalkeeper did not cover himself in glory when he misjudged the flight of Thiago Almada's free-kick which sailed into the back of the net on 28 minutes.
The visiting side, however, had to wait until first-half stoppage time to level matters after Lenny Yoro got his first goal for the club by nodding home Manuel Ugarte's wayward volley.
The French side had a chance to restore their lead ten minutes into second half when Georges Mikautadze did brilliant to push forward and send a ball into the box that found Alexandre Lacazette, who sent his volley well wide.
With time running out, United nearly took the lead in the 81st minute when Patrick Dorgu's fine cross found Alejandro Garnacho, whose first-time strike was brilliantly palmed away by Lyon goalkeeper Lucas Perri.
United completed the turnaround seven minutes later when Bruno Fernandes' superb cross found substitute Joshua Zirkzee, who sent a powerful header past Perri.
However, the French side hit back with the last kick of the game when Onana spilled a shot into the path of Rayan Cherki, who scooped the ball into the back of the net to salvage a 2-2 draw.
