Mathoho's contract is set to expire at the end of June 2023 and the club has opted against renewing it. He made just one appearance for Chiefs this season and has largely been on the periphery.
The 33-year-old's exit is the first announced by the Soweto giants, although more is expected to follow.
Chiefs, via their social media platforms said; "It's a massive day for us as we say goodbye to one of our greats."
Mathoho, who joined Amakhosi back in 2012 from Bloemfontein Celtic leaves Naturena having made 259 appearances with 26 goals to his name. He clinched four major trophies, including two league titles.
"My heart will always be black and gold, I love you guys," Mathoho said.
The Soweto giants are cleaning house as they ended their eighth campaign without winning silverware while the future of Arthur Zwane looks uncertain at the club.
