The two sides came into the second leg level pegging after playing to a goalless draw at the Bidvest Stadium last week.
Mukura enjoyed more of the ball in the opening stages of the encounter as they went in search of an early goal.
The hosts did manage to carve out some clear cut chances as the half went on, but Ciza and Christophe failed to take advantage from close range.
Ea Lla Koto, meanwhile, were unable to mount any serious attempts at the Mukura goal, while the hosts were unable to carve out another opening, as the sides went into the break scoreless.
Mukura's pressure eventually paid off 10 minutes into the second half, with David Nshimirimana nodding home to put the home side ahead.
Stars responded with a change after just before the hour mark as Mogamad Yusuf Jappie replaced Nyiko Mobbie for the final 30 minutes.
However, the Nedbank Cup champions were unable to claw their way back into the encounter as Mukura held on to claim a 1-0 aggregate win.
Kaizer Chiefs are now the only South African side left in the tournament.
