The Barcelona legend had been out with a nasty ankle injury he picked up in the final but finally made his return on Saturday night.
The visitors got the breakthrough after just two minutes when Mikael Uhre found the back of the net with his eighth goal of the season.
It didn't take long for the hosts to respond as Messi restored parity in the 23rd minutes after being set up by Luis Suarez.
Seven minutes later, Miami completed the turnaround when Messi completed his brace by turning home Jordi Alba's cross with a first-time finish.
Messi was not done there, as he turned provider to tee up Suarez, who sent a first-time curler into the bottom corner.
With the impressive performance on the night, Miami confirmed that Messi is first player in MLS history to reach 15 goals and 15 assists in 19 matches.
