The Portuguese tactician has left the Red Devils' captain, as well as Luke Shaw, Antonio Valencia, Henrikh Mkhitaryan and Jesse Lingard, at home for his team's Europa League opener at De Kuip on Thursday night.
He has insisted Rooney needed a rest, and that he has lots of options to fill his position – he had previously announced that Marcus Rashford will get a start in the game.
"(Rooney) has played every game since the start of the season and he played 90 minutes with England," Mourinho said, as quoted by Sky Sports.
"I want him to be fresh for the next games. He plays in an attacking position where I have lots of options."
Mourinho also revealed that Marcos Rojo, who has featured for only 21 minutes under the new boss so far, will start at left back instead of Shaw.
"My options in the first four matches have been Luke, Luke, Luke, Luke. It is time for Marcos to play," he added
"I have brought a very good squad and I will play with a very good team."
