The Argentine was sent on with his team already leading 3-0, following goals from Neymar, Luis Suarez and Andres Iniesta.
Messi played a part in the Catalan club's fourth strike, after he played a quick pass to Jordi Alba, who then put Suarez through on goal for the winner.
The 28-year-old was delighted with the win over the club's arch-rivals, but insisted that the hard work does not stop now.
"A great Clasico win and it felt great to be back out on the pitch," he wrote on his official Facebook page.
"We still have a lot of work ahead of us.
"We're going to keep fighting to win every game."
The forward had been sidelined for almost two months following a knee injury, and prior to his cameo, it was touch and go as to whether he would play in Saturday's encounter.
