The 28-year-old was allegedly so disappointed with Argentina's final defeat to Chile that he didn't want to collect the award, according to reports in Argentinian media.
Messi had reportedly already refused to pick up the Player of the Match award following his side's 2-2 draw in the first group stage game.
In the first incident, Paraguay's Nelson Valdez won the award for the Player of the Match, but this time the tournament organisers decided to withdraw the Player of the Tournament award.
The award has been handed out in every tournament since 1987, with the previous MVP going to Luis Suarez.
Messi was named Man of the Match in four of the six games, with the Argentina captain having scored one goal and assisted a further three.
In the final penalty shoot-out, the Barcelona star was the only Argentina player to score his penalty, while Gonzalo Higuain and Ever Banega both failing to convert.

Almost one year ago, Messi was named Player of the Tournament at the 2014 World Cup, despite losing the final to Germany, though the Barca star and the tournament organisers received a lot of criticism.
Messi's club teammate, Chile goalkeeper Claudio Bravo, collected the Goalkeeper of the Tournament award, while Eduardo Vargas and Paolo Guerrero won the Golden Boot.
