Man United made two changes from their narrow win over Copenhagen as shot-stopper David De Gea was preferred over Sergio Romero in goals while Victor Lindelof replaced Eric Bailly to partner Harry Maguire in the heart of defence.
Ole Gunnar Solskjaer's charges were awarded a penalty in only the seventh minute after Diego Carlos brought down Rashford inside the box with a late sliding tackle, which allowed Bruno Fernandes to step up and convert for the opening goal.
Sevilla struggled early on, but they levelled matters in the 26th minute after Suso caught the United defence napping to slot home from Sergio Reguilon at the far post.
Rashford had a chance to restore the lead for United with seven minutes left of the first stanza with a free-kick from just outside the box but his dipping strike was punched away by Bounou, who also denied Fernandes a few minutes later.
Solskjaer's troops had a wonderful chance to restore their lead four minutes from the break after Anthony Martial received a cross from Fernandes unmarked at the far post but he blasted his strike straight into the diving body of Bounou.
Martial had another glorious chance for the Red Devils three minutes later after going through inside the six-yard box from Paul Pogba's pass but his low shot was saved by Bounou with his outstretched leg.
The Red Devils were made to pay for those misses as Sevilla grabbed the lead with 12 minutes left after Luuk de Jong poked home a precise cross from Jesus Navas, minutes after coming on a substitute.
United threw everything forward in search of an equaliser late on but Sevilla remained resolute to secure a spot in the final as they go in search of a sixth Europa League title.
