The Foxes currently find themselves 16th in the Premier League after 12 games, out of which they have only claimed two victories.
Van Nistelrooy became the club's leading candidate after their decision to part ways with Cooper on Monday.
Reports suggest the ex-United and Real Madrid forward was linked with the role before the start of this season.
The former Nottingham Forest joined Leicester on a three-year deal earlier this year, but lasted just five months in charge.
After impressing in his four-match spell as interim manager at United, Van Nistelrooy has now landed only his second head coach job after previously representing PSV Eindhoven.
The retired Netherlands international won three games, twice against Leicester coincidentally, and drew in a league encounter against Chelsea.
