After landing an eighth consecutive title on Tuesday, Bayern rested the likes of Manuel Neuer and Serge Gnabry but gave a start to New Zealander Sarpeet Singh and Javier Martinez.
Bayern had the front-foot after 15 minutes when Joshua Kimmich met a lovely ball from Lewandowski to find the bottom left corner with a sliding finish.
A one-two between Leon Goretzka and Thomas Muller resulted in a low shot from the former which Alexander Schwolow parried straight to Lewandowski who slammed in the rebound 24 minutes in.
Freiburg came up with a reply nine minutes later as Lucas Holer capitalised on poor defensive work to poke home from inside a yard.
The Bavarians quickly regained their two-goal advantage when Lewandowski found his brace after turning in a delivery from Lucas Hernandez eight minutes to halftime.
Movements from the dugout right after the break saw Roland Sallai make way for Kwon Chang-hoon on the side of the visiting outfit.
Freiburg found a new sense of belief following the restart with Holer going agonisingly close with a header from the back post after a corner inside 52 minutes.
Mickael Cuisance though had a chance to give Bayern a fourth with 60 minutes played, but powered over the top after being played into space by Muller.
Bayern continued searching for more and came close in the final minutes as Kingsley Coman's curler nestled against the crossbar, as the champions collected all the points.
