Bayern kept the same side that demolished FC Barcelona while Lyon were also unchanged, with two-goal hero against Manchester City Moussa Dembele starting from the bench once again.
Lyon had a glorious chance to grab the lead in only the fourth minute of the match after Memphis Depay raced clear on goal, but the Dutch forward dragged his shot just wide of the bottom corner after Manuel Neure narrowed his angle, while Karl Toko Ekambi rattled the upright on 16 minutes after weaving his way into the box.
The Bavarians were more clinical two minutes later, as Serge Gnabry carved out a pocket of space just outside the box and sent a powerful strike into the top corner for his eighth goal of the tournament.
Hansi-Dieter Flick's charges doubled their lead in the 33rd minute after Ivan Perisic drilled a low shot across to find Lewandowski in the centre but the Pole's point-blank shot was saved by goalkeeper Anthony Lopes on the goal-line but only as far as Gnabry, who slotted home to complete his brace.
Lewandowski had another sitter for Bayern eight minutes before the break after Gnabry delivered a teasing cross away from Lopes at the back post but the Polish striker could not connect with the cross, unmarked and with the net gaping but the German side kept Lyon at bay in the closing phase to go to the break with a two-goal cushion.
Just moments after Dembele was introduced on the hour mark, Ekambi had a glorious chance to pull a goal back for Lyon immediately thereafter after he was picked out by Houssem Aouar unmarked at the back post but his shot was saved by Neuer.
Bayern were losing their steam in attack, conceding chances on the break and in the last quarter of an hour Flick brought Philippe Coutinho in place of two-goal hero Gnabry, and the Brazilian had an immediate impact as he found the back of the net for the Bavarians three minutes after coming on but the goal was disallowed for offside.
However, Lewandowski finally got on the scoresheet with two minutes left on the clock with a towering header at the back post from a free-kick by Joshua Kimmich to take his tally to 55 goals across all competitions this season.
The Bavarians now have the chance to clinch a second treble when they take on Paris Saint-Germain in the final on Sunday night.
