Rafael underwent a medical in Lyon on Monday and is expected to be unveiled to the media later this week.
The 25-year-old struggled to cement a spot in the first team, with Louis Van Gaal opting for Antonio Valencia at right-back for most of the 2014/2015 season.
The Brazilian fullback joined the Red Devils in 2008 and went on to make 170 appearances for the club, winning three Premier League titles, the Club World Cup and the Carling Cup (Capital One Cup).
"I want to thank Manchester United fans for all the love during those eight years," Rafael said via Twitter.
"In a heartfelt farewell, he continued: "Since I signed with the club I [have] lived incredible moments… eight years wearing the shirt of one of the biggest clubs of the world. Thank you @ManUtd. I also want to thank all employees who always treated me with great affection and gave me greater attention."
