In Ferguson's last season as boss, Rooney reportedly asked to leave the club because he was being played out of position after the arrival of Robin van Persie from Arsenal.
The England forward was also dropped for a match against Real Madrid that season, so it appeared that Rooney and the Scottish boss were not getting along.
However, the 29-year-old has now said Ferguson was the greatest manager ever, but admitted he and the United legend had their differences.
"I don't know if anyone knows how things ended between us," he said, according to FourFourTwo.
"We had differences of opinion but that's normal.
"Ask Roy Hodgson. He's had differences with players over the years, too. That's part of football.
"Im not the only person who had differences with Sir Alex Ferguson but I can still sit here and say he was the greatest manager of all time.
"I still see Sir Alex quite a bit at games and he travels away to European games with us.
"It's not that we don't like each other.
"We just had differences. That's normal."
