The first-half got off to an eventless start at the Arena Fonte Nova, with neither side creating any clear-cut chances in the opening few minutes.
Colombia fans, however, would have had their hearts in their mouths in the seventh minute, when Messi played a lobbed through ball for Sergio Aguero.
David Ospina was off his line quickly to intercept the pass, but misjudged his clearance, though the slight touch he did get on the ball was enough to throw the Manchester City striker off.
The biggest opportunity of the first 45 minutes came when Roger Martinez got on the end of a Radamel Falcao touch in the box after 16 minutes, but the attacker's shot was deflected wide for a corner.
The teams went into the break with the score at 0-0, though Colombia by far looked the more comfortable side.
Argentina looked in control after the break, but perhaps should have taken the lead in the 66th minute, when a loose ball fell to Messi in the box. The 31-year-old's header went inches wide of the post, a missed chance they were made to rue.
Just five minutes later, Martinez put Colombia ahead with a stunning strike from just inside the box. The forward cut in from the left flank before finding the far corner, a goal that came against the run of play.
Colombia went two goals ahead in the 86th minute, when Atalanta striker Duvan Zapata got a foot to Martinez's cross in the box. Argentina continued to press for a goal, but their efforts were in vain. The match ended 2-0 to the Colombians.
