Nigeria failed to make it back-to-back wins in Group C after drawing 1-1 with Zimbabwe in Uyo.
The Super Eagles bagged their first win on Thursday after defeating Rwanda, while Zimbabwe clawed back a two-goal deficit to hold Benin.
After a scoreless first half, the Super Eagles took the lead in the 74th minute as Victor Osimhen found the back of the net to make it three goals in two games.
Nigeria were moments away from victory until Tawanda Chirewa found the equaliser for the Warriors in the 90th minute.
As a result, Nigeria find themselves in fourth spot, six points behind group leaders South Africa.
Rwanda 1-1 Lesotho
Rwanda and Lesotho settled for a share of the spoils after playing to a 1-1 draw at the Stade Amahoro.
Jojea Kwizera opened the scoring for the home side in the 58th minute, before Lehlohonolo Fothoane pulled the visitors level with eight minutes left on the clock.
The point sees Rwanda move up to second spot in Group C, while Lesotho remain unchanged in fifth spot.

Angola 1-2 Cape Verde
Cape Verde cemented top spot in Group D with a 2-1 victory away to Angola on Tuesday evening.
Dailon Livramento bagged a brace for the visitors to cancel out Gelson Dala's 50th minute strike for the visitors.

Uganda 1-0 Guinea
Uganda kept their World Cup hopes alive after defeating Guinea 1-0 at the Mandela National Stadium.
Allan Okello got the game's only goal for the Cranes in the 36th minute to seal a much-needed win.
Uganda now find themselves third in the group, while Guinea sit in fourth spot after six matches played.
