The 25-year-old will be absent for Les Bleus' UEFA Nations League matches this month following Deschamps' squad announcement on Thursday.
Mbappe, who was made captain of France last year, played in Real Madrid's UEFA Champions League loss against Lille this week after returning from a short spell on the sidelines due to a slight injury.
Deschamps, however, has explained he will give the forward more time to recover from his injury issue as France prepare to take on Israel and Belgium.
"I had an exchange with Kylian. He has a problem which is not serious," he said, according to NDTV Sports.
"I am not going to take risks, which is why he is not in the squad."
Other notable absentees from the selection included N'Golo Kante, who is also injured, and Antoine Griezmann.
The Atletico Madrid man announced his retirement from international football earlier this week after amassing 137 caps since his debut in 2014.
Speaking about Griezmann's decision, Deschamps admitted France will not be able to play the same way without him.
"He had such an impact that we can't play in the same way," he said.
