Following his substitution in the 54th minute on Wednesday night, cameras caught Isco seemingly fuming at the manager's decision to remove him from the fixture.
Despite publicly backing Lopetegui in a press conference on Monday, the Spaniard was clearly not happy when his manager replaced him with Federico Valverde.
Considered a precautionary move ahead of El Clasico against FC Barcelona on the weekend, the change did not surprise those watching at the Santiago Bernabeu, but Isco's actions suggest he was not expecting to be taken off.
It has been claimed the former Malaga star refused to shake Lopetegui's hand as he walked off the pitch, and put his hand over his mouth and muttered something under his breath as he did so.
The Spanish boss himself has since played down the incident.
"If Isco has said anything? I don't know if he said anything or not, I don't give it any importance. I am not angry," he said, according to Sport.

Isco was a favourite under Lopetegui for Spain, but injury struggles this season have seen him feature just nine times across all competitions for Real so far in this campaign.
