The 15-time European champions suffered yet another defeat at the Santiago Bernabeu following their humiliating 4-0 ElClasico loss at home last weekend.
Vinicius Junior equalised from the penalty spot after Milan defender Malick Thiaw put the Italian giants ahead from a header just 12 minutes into the tie.
Spain captain Alvaro Morata, who played 95 times for Los Blancos over two spells, fired Milan back into the lead six minutes before half time, which Ancelotti used to make two changes.
Eduardo Camavinga replaced compatriot Aurelien Tchouameni and Federico Valverde made way for Brahim Diaz.
Valverde's partner, Mina Bonino, made her feelings known on social media as she controversially criticised Ancelotti's decisions, and insisted the Uruguayan operates best in the middle of midfield.
A third Milan goal was later scored by Dutch international Tijjani Reijnders to secure all three points for Ancelotti's former club.
Speaking to reporters post-match, the 65-year-old was asked for his thoughts on Valverde's partner's online comments.
"It's difficult to give an opinion on what people write on social media," he replied.
"I changed Valverde because he wasn't 100%, he had problems."
