The 28-year-old looked all set to join AC Milan, after the FC Porto president revealed the striker had decided to join the Italian side.
However, Milan have pulled out the race and the Colombian will join Diego Simeone's side in deal reportedly worth €35 million.
Martinez has scored 67 goals in 90 appearances for the club and he hopes to enjoy the same success at Atletico like his countryman, Radamel Falcao.
"I can confirm I am going to Atletico," Martinez told reporters in Vina del Mar.
"I am going there for four years, but I still don't know when I will be introduced.
"I have had a great progression, always learning, always growing, and now I'm going to Atletico where I hope to help the team and also continue to grow as a player.
"I hope to be another Colombian as successful as Falcao was there."
Martinez, who scored 21 goals last season, will replace the out-going Mario Mandzukic, who joined Serie A champions, Juventus.
