Germany recalled Leroy Sane at the expense of Florian Wirtz in the attack that had Ilkay Gundogan, Jamal Musiala and Kai Havertz.
Die Mannschaft had a bright start as within the first four minutes Nico Schlotterbeck found the back of the net with a header in the box but the goal was disallowed after a Video Assistant Referee (VAR) review for a foul in the build-up.
Denmark were also spirited as midway into the first stanza Christian Eriksen had a chance in the box with a shot that was crucially blocked by Antonio Rudiger.
As the game was briefly suspended due to thunder and lightning but the sides maintained their momentum following restart as Rasmus Hojlund had an opportunity to break the deadlock for the Danes on the stroke of half-time after a square pass in the box but his clipped shot was saved by goalkeeper Manuel Neuer.
Denmark were still fired up from the interval, as two minutes into the second stanza, Joachim Andersen finished off a swift attack in the box but the goal was chalked off for offside by the VAR.
Andersen was unfortunate at the other end for the Danes moments later after a cross hit his arm and a penalty was awarded to Germany after a VAR review.
Havertz stepped up and tucked home a low shot into the bottom corner as he gave Julian Nagelsmann's troops the lead.
Die Mannschaft had spaces on counter-attacks and on the hour-mark, Havertz should have doubled their lead after he went through on goal but shot-stopper Kasper Schmeichel got a slight touch on his chipped effort and it missed the gaping goal narrowly wide.
Nagelsmann wanted to kill the game on 64 minutes as he reinforced his attack with the introduction of Niclas Fullkrug in place of Gundogan.
Germany continued to be a threat on break attacks and moments later Musiala eventually made it 2-0 with a curler towards the far post a he went clear on goal from a through ball.
Die Mannschaft looked more likely to score than Kasper Hjulmand's men in the dying minutes as Florian Wirtz thought he had made it 3-0 with an easy tap in but the goal was disallowed for offside.
Germany will face the winner between Spain and Georgia in the quarter-finals.
