Mbappe was given his official debut for Los Blancos in an attack that also include Vinicius Junior and Rodrygo, while Aurelien Tchouameni was brought into the midfield with Toni Kroos having retired from football.
The hero of last season's Europa League final Ademola Lookman was the name to look out for in the Atalanta line-up, but striker Gianluca Scamacca was missing as he sidelined with an ACL injury.
It was no surprise to see the two sides just feeling each other out in the early stages of the encounter, while the Atalanta defence did well to keep the Los Blancos front three quiet at times.
Los Blancos nearly got the breakthrough on the stroke of halftime when Vinicius' pass found its way to Rodrygo, who saw his first-time strike rattle against the crossbar.
The second half got off to a lively start as Mbappe squandered an opening by blazing over the top while Real goalkeeper Thibaut Courtois was called upon to keep out Mario Pasalic's looping header at the other end.
Los Blancos got the breakthrough just before the hour mark as Vinicius did well to get to the byline before sending a low cross into the box where Federico Valverde was on hand to slot into an empty net.
The second goal arrived on 68 minutes as Jude Bellingham collected a loose pass from Vinicius before picking out the run of Mbappe, who sent a first-time first finish into the back of the net for his first goal for the club.
That proved to be Mbappe's final major involvement in the clash as he made way for Brahim Diaz while Luka Modric had replaced Rodrygo a few minutes earlier to see out the rest of the clash.
Carlo Ancelotti's charges get their LaLiga campaign underway on Sunday evening against Real Mallorca.
