The centre-back joined the club in 2021 from Real Madrid and has since made 93 appearances in red, black and white.
On their official website, United said the 31-year-old "has confirmed he will leave Manchester United in the summer, upon the expiry of his contract, following three seasons at Old Trafford" and that "everybody at United thanks Rapha for his service and wishes him well for the future".
In a message posted on his own social media platform, Varane thanked United's fans for their backing.

"I'll see you all at Old Trafford to say goodbye for the last game at home this season. It's going to be a very emotional day for me," he said.
The Red Devils will take on Newcastle United at Old Trafford in the Premier League on Wednesday night.
Varane's availability is currently uncertain given that he is carrying a muscle injury.
