The 28-year-old is believed to have fallen out with Guardiola in England over his lack of playing time in recent matches, having been an unused substitute in City's past two games in the Premier League.
Cancelo arrived at the Citizens from Juventus in a swap deal that included Brazil defender Danilo, and became an important player for the league champions over his three-and-a-half-year spell at the Etihad.
Bayern will become the sixth club Cancelo has turned out for at a professional level, having previously represented Benfica, Valencia, Inter Milan and Juventus.
