Los Blancos needed penalties to advance past the reigning champions following a 4-4 aggregate score after the end of 120 minutes at the Etihad Stadium.
Squandered efforts from Mateo Kovacic and Bernardo Silva from the spot ultimately cost the Citizens, with former Chelsea centre-back Antonio Rudiger stepping up to score the winning spot-kick to send Real through to the semi-final stage.
After the game, Ancelotti was seen in conversation with Guardiola, and said later that he gave his counterpart his best wishes for the rest of the 2023/24 campaign.
"I congratulated him and wished him the best of luck for the rest of the season," he said, according to Football Italia.
"They progressed last season, and this time, it was our turn. It was a great feat to win today and I am really happy."
On the victory itself, the Italian claimed Real being solid defensively was the only route to the next round.
"This is a great result obtained with great sacrifice. We defended well, and it was the only way to win here," Ancelotti added.
